Chapter 9, Problem 1DAA
Summary Introduction

To determine: The type of cells that had the greatest response to an increase in concentration of the engineered RIP.

Introduction: Ribosome-inactivating proteins (RIPs) inactivate the ribosomes and prevent protein synthesis in a cell. It removes adenine base from ribosomal rRNA that forms the part of the binding site for proteins involved in GTP. This results in inability of ribosome to bind to these proteins and protein synthesis stops. The toxic RIPs have a domain that makes them enter into another that interferes with ribosome. They have antiviral and anticancer properties, and are used to design drugs for HIV and cancer.

A cytosolic protein has an important alpha amino group. The pKa of this group is approximately 8 when exposed to water outside of a protein. 1. What would happen to the pKa if this group was instead buried in the hydrophobic interior of the protein? Explain. 2. Let’s say in the hydrophobic interior of the protein, the group forms an ionic bond with a carboxylate group of the side chain of a charged Asparagine residue. How would the pKa of this alpha amino group compare with the pKa of the alpha amino group in the hydrophobic interior of the protein without a nearby Asparagine residue to form this ionic bond? Explain.
Using protein leptins' primary, secondary, and tertiary structure, explain your understanding on their differences. If you happen to mutate (change) the amino acid(s), then write or draw its possible primary, secondary and tertiary structure. Explain and compare this to the original structure of this protein.
Loop regions play important roles in the secondary structure of protein. Define loop  region and give three (3) of the roles
