Chapter 10, Problem 22P
Summary Introduction

To analyze:

Observe following DNA sequence:

5'-TTCGAATTCGACTCAGGATCCTACAAGTTTCAT-3'3'-AAGCTTAAGCTGAGTCCTAGGATGTTCAAACTA-5'

Identify the restriction sites from the given sequence and highlight it using a box around each site.

a. EcoRI (5'-GAATTC-3')

b. BamHI (5'-GGATCC-3')

c. HinIII (5'-AAGCTT-3')

Introduction:

The enzymes which are able to spot a specific sequence on the DNA and are able to cut these specific sites are called as Restriction endonucleases. The sites where these restriction endonucleases introduce a cut on the DNA molecule are called as Restriction sites. The specificity of the restriction enzymes has led to the identification of several restriction enzymes which has its extensive use in research and industrial applications.

Given the following double-stranded fragment of DNA: 5'- ACTTGGCAGGCCTTCGATCC-3' 3'- TGAАССGTCСGGAAGCTAGG-5' A hypothetical restriction endonuclease recognizes a 6bp sequence with two-fold symmetry (typical for restriction enzymes) found in this fragment and catalyzes cleavage of this DNA on both strands between GG nucleotides within the recognition sequence. This nuclease exhibits b-type cleavage (atypical for restriction enzymes). Draw the double-stranded sequence of each fragment after cleavage showing any phosphates left on the ends.
This is part of the Escherichia coli DNA sequence that contains an inverted repeat. (Note: top strand is the coding strand). 5'-AACGCATGAGAAAGCCCCCCGGAAGATCACCTTCCGGGGGCTTTATATAATTAGC-3' 3'-TTGCGTACTCTTTCGGGGGGCCTTCTAGTGGAAGGCCCCCGAAATATATTAATCG-5' (i) Draw the structure of hairpin loop that will be formed during the end of transcription. (ii) Describe the function of the hairpin loop during transcription.
